It could be the guibo coupling or the tailshaft centre bearing.

The grumbling noise could be the waterpump or a throwout bearing.

Driving with the emergency brake on will do that too.

Not sure what would cause something like that. I am thinking something maybe wrong in fuel delivery or injection system. Also happens when one of the spark plug stop firing (due to loose connection)

Also you might want to open up the valve cover and verify that all head bolts are in place. It is a common problem these cars for these head bolts to break lose and bounce around inside of cylinder head does some very bad things to the head. BMW actually replace the bolts wit torx head bolts but many cars are still out there with hex head head bolts.
that could be bad spark plugs , but the best way is bring it to a repair shop, those car a hard to diagnostic.
Is the car an automatic or manual? Is the vibration side to side or more front to back? If the vibration is side to side it could be from bad suspension and it ifs from front to back its more engine oriented. Does the problem stop after 20mph? Does it happen when you drive on a particular road? (like a rough one with pot-holes)
